no menu blocks are for blocks, I think including links there would only lead to confusion.

no, that would not work, the header and footer block must be one block, no menu or multiple blocks

I think we are over-complicating it a little bit. There is already maybe even too much customization possible, you have to remember that more customization makes it more difficult to optimize anything, make it look good in all circumstances etc etc.
It is on one hand great to give you as much freedom as possible, on the other hand, this is exactly the reason why it for example doesnt look good on certain devices (mobiles, iPads etc.)
